The two tries to nill victory puts Quins on equal points (10) with new Pool One leaders Bayonne, who demolished I Cavalieri Estra 65-7.
Tom Guest - standing in at number eight in the absence of the unwell Nick Easter - gave Harlequins an ideal start when he raced in from 35 metres.
Guest then made a key contribution to a second try for his team ten minutes into the second half, when he made a break before throwing a long pass out for Mike Brown to supply the finish.
Miah Nikora kicked three penalties for Connacht, while Nick Evans had two penalties and two conversions for Quins.
Meanwhile, Bayonne are top of the pool on try count after running in nine tries in Sunday's victory over their Italian opposition, centre Sam Gerber scoring four of them.
