Habana's contract with the club was set to expire at the end of this season.
The 32-year-old, who has 117 caps for South Africa, previously spent several years in Super Rugby with the Stormers and Bulls.
"I am happy to announce that I've extended my stay with Toulon until 2017," Habana wrote on social media.
"I am looking forward to contributing to the success of the club #AllezToulon #icitoutestdifférent"
